IMF is tracking The Syndicate, a consortium of rogue agents from various countries. At the London IMF station, Ethan receives a taunting message from The Syndicate and witnesses a man (later identified as Solomon Lane) kill the station operative before being rendered unconscious. He wakes up about to be tortured, but one of his interrogators (a woman later identified as Ilsa Faust) helps him escape. Back in the USA, the director of the CIA Alan Hunley, who does not believe in the existence of The Syndicate, asks for IMF to be shutdown and integrated into the CIA due to the near-catastrophes caused by its action. Six months later, Benji is secretly contacted by Ethan and goes to meet him in Vienna. Together they try to find Solomon during a representation at the opera house, but end up preventing the Austrian Chancellor from being shot by three different killers (but he still dies in the explosion of his car while being evacuated). Ilsa is one of the shooters; she explains that she works undercover for MI6 and her loyalty to The Syndicate is being tested. Ethan helps her escape the opera house; being chased by goons of The Syndicate, she asks him to let her be caught by them after having given him a hint that she can be found later in Morocco. Ethan and Benji find her in Casablanca where she explains that Solomon, a rogue MI6 agent and leader of the Syndicate is again testing her loyalty by asking her to recover a digital file hidden in a digital vault located under a power plant. Ethan has to dive into a water conduit to access a configuration panel and replace an identification profile that allows Benji to enter the vault and get the file. Ethan almost drowns, is saved by Ilsa who then steals the file and escapes with men of The Syndicate. Ethan and Benji chase them, but she eventually escapes and meets Atlee, the chief of MI6 who discreetly deletes the file and forces her to continue her undercover assignment. As Benji had made a copy of the file, they study it and conclude that it is a digital red box that can only be opened by the British Prime Minister. They travel to London but Solomon kidnaps Benji and use him to blackmail Ethan into delivering him the content of the file. With Ethan disguised as Atlee, he and Alan (who had been warned by William Brandt, torn between working for the CIA or the ex-IMF) meet the PM who recognizes The Syndicate as a supposedly never-implemented organization proposed by Atlee. He is then being tranquilized by the fake Atlee who uses his biometric data to unlock the file; the real Atlee arrives, giving Alan the role of having saved the PM from Atlee. The file contains access to 2.4 billion GBP on numerous accounts that would allow The Syndicate to operate for years. Ethan negotiates the release of Benji in exchange for himself, having destroyed the file and memorized its content. Solomon ends up chasing Ethan and being trapped into bulletproof glass cell and gassed unconscious. Given the success of the IMF, Alan asks for the IMF to be recreated.

An IMF agent is killed in Budapest and his killer, Sabine Moreau, steals the Russian nuclear launch codes to sell to “Cobalt”. Ethan Hunt is extracted from a Moscow prison by his colleagues Jane and Benji. The team is ordered to infiltrate the Kremlin for information on Cobalt, but the latter is already in there, causes multiple explosions and blows their cover before detonating a bomb. Ethan is arrested by an SVR agent and blamed for the bombing. He however escapes from the hospital where he has been brought and meets with the IMF Secretary and analyst William Brandt in Moscow, who identifies Cobalt as Kurt Hendricks, a strategist who wants to start a nuclear war; they determine that Kurt has stolen a Russian launch control device. The Secretary also explains that the President has initiated Ghost Protocol: there is no IMF anymore, Ethan's team will have no support to arrest Kurt. The Secretary is suddenly killed and Ethan escapes with William. They regroup with Jane and Benji and plant to infiltrate the meeting in Dubai between Sabine and Kurt's associate Wistrom: Sabine meets William posing as Wistrom while Jane poses as Sabine meeting Wistrom. The first team scans the documents and sends a modified version to a hidden printer in William's document case. But as Wistrom is accompanied by a cryptographic expert who can identify the fake documents, William has to send the real ones instead. Sabine is killed when she attempts to flee while Wistrom, who is Kurt in disguise, manages to escape during a sand storm. Ethan then meets an arms dealer who reveals that Kurt plans to launch the missiles using an old Soviet military satellite owned by Brij Nath, an Indian media tycoon in Mumbai. The team travels there and Jane first seduces Brij, then forces him to reveal the satellite's override code. The team then pursues Kurt to a broadcasting station, but the latter manages to get a missile launched to San Francisco. After a chase in an automated car parking building, Ethan recovers the launch control device and disable the missile just before detonation. The SVR agent, who got the same information as Ethan from the arms dealer arrives soon after and realises Ethan is innocent of the bombing.

Ethan Hunt has retired from fieldwork to live with his fiancée Julia, but he cannot refuse a mission to help recover his protégée Lindsay, captured by arms dealer Owen Davian in Berlin. Lindsay is killed in the mission, but Ethan's team has found intel that Davian will be in Vatican City to sell a mysterious biological weapon called the Rabbit's Foot. Ethan also receives from Lindsay a postcard hiding a microdot. Ethan then plans and execute an unofficial mission to capture Davian in the Vatican (by replacing the real one with a disguised Ethan and then staging his death in a car explosion), but when interrogated the arms dealer only threaten to kill everybody for whom Ethan cares. After landing in the USA, Ethan learns from IMF technician Benji Dunn that the microdot contains a warning about his boss, Theodore Brassel just before the convoy taking Davian into custody is attacked and the prisoner escapes. Ethan rushes to the hospital where Julia works, but she has already been kidnapped by Davian's men who give him 48 hours to deliver the Rabbit's Foot ; Ethan is apprehended by the IMF but director of operations John Musgrave helps him escape, telling him that the weapon is in Shanghai. Ethan travels there and meets his team (sent by Musgrave); Ethan enters the building where the weapon is located by swinging on a rope from a nearby, taller building and then BASE jumps down. He then delivers the weapon but is captured but Davian; the latter threatens to kill Julia in front of him if he doesn't tell him where the real Rabbit's Foot is. As Ethan cannot answer (he is certain of having delivered the real thing), Davian kills her. Soon after Musgrave appears, reveals that the dead woman was Davian's chief of security in a mask, that he planted the misinformation about Brassel and that he works for Davian with the goal of obtaining an excuse to do a preemptive strike in the Middle East. Ethan escapes, knocks Musgrave out and locates Julia thanks to a tracker placed on the weapon, Musgrave's phone and Benji's help. Ethan then kills Davian before freeing Julia and telling her about his work at IMF.
