In China, Newt Scamander helps a Qilin give birth, but Grindelwald's cronies kill the mother and take the newborn creature. As the mother is dying, Newt discovers the Qilin had twins, and rescues the second fawn. Grindelwald then sacrifices the Qilin to look into the future. As the Dumbledore cannot fight Grindelwald due to their blood oath, he recruits Newt, his brother Theseus, charms teacher Lally Hicks, Yusuf Kama, Jacob and Bunty, Newt's assistant. Yusuf pretends to join forces with Grindelwald, and the other go to Berlin, where they witness Grindelwald's charges dropped due to lack of evidence by the head of the International Confederation of Wizards (who is being pressured by Grindelwald's followers). Grindelwald then announces his candidacy to the office of Supreme Mugwump, and the ICW believes that losing the election will erode Grindelwald's support. Theseus is arrested under false pretenses, and while Newt rescues him from a secret prison, Jacob and Lally foil an attempt to assassinate another candidate. Grindelwald also sends Credence to assassinate Dumbledore, but he fails, and Dumbledore reveals that Credence is the son of his younger brother Aberforth; Credence then starts to question his loyalty to Grindelwald. The election of the Supreme Mugwump is held in Buthan, and the winner is traditionally chosen by a Qilin, who has the ability to read into the hearts of the people and bow in front of truly good persons. Grindelwald reanimates his dead Qilin to ensure it will select him, and all the leaders of the Wizarding world converge to Buthan. Dumbledore's team defeat Grindelwald's henchmen who, knowing they have a live Qilin, attempt to take it from them. In the meanwhile Newt walks up the stairs to the temple where the ceremony takes place, but arrives too late and Grindelwald is chosen. He immediately declares war on the Muggles. Credence, Newt and Queenie however expose his plot, and Bunty produces the surviving Qilin who first chooses Dumbledore. The latter refuses, so it chooses another candidate. Grindelwald then tries to kill Credence, but Dumbledore protects his nephew, and the fight between the two wizards somehow breaks the Blood Oath; Grindelwald flees. Later, Jacob and Queenie finally get married.

After having been arrested in the USA, Grindelwald is transferred to Europe to be tried there for his crimes, but manages to escape. In London, Newt Scamander refuses to join the Aurors to help his brother Theseus get a hold on Credence, recently seen in Paris, meaning he is still banned from travelling abroad. But Dumbledore convinces him to go search for Credence,, whom Grindelwald believes to be the only wizard powerful enough to kill Dumbledore (the two wizards being unable to fight each other due to a blood oath they had taken when they were young). Soon after Queenie and Jacob arrive in London, telling Newt that Tina is in Paris searching for Credence, but Queenie leaves for Paris after a quarrel. Newt and Jacob then travel to Paris where they find the trace of Credence who has been working in a freak show. They then find Yusuf, who has taken a vow to kill Credence, as his father has caused the death of Yusuf's mother. Newt and Tina infiltrate the Ministry of Magic looking for proofs of the identity of Credence. Instead they find a lead to the Père Lachaise cemetery where a family tree in Yusuf's family tomb reveals that Credence is not Yusuf's half brother, having been exchanged as a baby, said half-brother being now dead. At the cemetery they join a political rally by Grindelwald who uses images from the future World War II to convince wizards to take power from teh muggles to prevent the war from happening. Credence and Queenie join Grindelwald, and the heroes barely manage to prevent the destruction of Paris by magic fire. In the end, Grindelwald reveals to Credence that he is Dumbledore's lost brother, and Newt gives Dumbledore an artefact stolen from Grindelwald that may allow to break the blood oath.

Newt Scamander arrives in 1926 New York with a suitcase full of magical creatures, with the intent of returning one of them to Arizona, where it belongs. The Magical Congress of the USA however forbids possession of magical creatures, even more so as strange phenomena threaten to expose the magical folk to the no-majs. Several of Newt's creatures escape from his suitcase following a mix-up with Jacob's suitcase, and both men are eventually meet former auror Tina and her sister Queenie. Newt introduces Jacob to the creatures living inside his suitcase, and the latter accepts to help Newt recover the ones that have escaped. In the meanwhile a no-maj is killed by the above mentioned strange phenomenon, believed to be a magical creature, and Newt is accused of being responsible and of complicity with the dark wizard Grindelwald. Condemned to be executed, they escape and attempt to recover the last of Newt's creature. Meanwhile, Director of Magical Security Graves is attempting to locate an obscurus, a magic parasite that develops in young wizards who are forced to suppress their powers, turning them into rampaging shadows when overwhelmed with emotions. For that he uses the help of Credence, the adoptive son of a woman who hates witches. Credence happens to be the host of the Obscurus, and when threatened by Graves, he becomes uncontrollable. Newt manages to calm him down, but Graves aggravates the situation, and the aurors eventually kill the obscurus. Graves is arrested and reveals himself to actually be Grindelwald, who wanted to reveal the existence of the magical folk and provoke a civil war.
