When she was a child, Molly witnessed the Men in Black neuralyze her parents and becomes obsessed with the organization. Twenty years later, she finally manages to locate their headquarters, crashes in and eventually get hired as M. She is then sent to the London branch on MiB where she meets super-star agent H and the head of the office, High T, who had in the past repelled together an invasion by the Hive through a wormhole at the Eiffel Tower. M manages to convince H to let her accompany him on a mission to protect an alien diplomat. The diplomat is however killed by twin killers from the Hive, but in his last breath gives M a crystal and tells her that MiB may be compromised and that H is not anymore himself. Suspicious of everyone, M keeps silent. Despite being assigned desk duties, H convinces M to accompany him to Marrakesh to follow a lead on the poison that was used on the diplomat. They must however flee MiB agents who suspect M is the traitor after having recovered a video of M receiving the crystal. They then find out that the crystal transforms into a portable weapon able to destroy a whole planet, just before it is stolen from them. H reasons that it will be sold to Riza, weapons dealer and H's former lover. They infiltrate Riza's island in Sicily. They manage to recover the weapon and escape, but are attacked by the twins, and saved in the nick of time by High T and MiB agents. But H realizes that the twins wanted the weapon to use against the Hive, and soon finds out that High T is under the control of the Hive. H and M follow him to the Eiffel Tower, where they learn that High T had been assimilated into the Hive and H had been neuralized. M and H eventually manage to use the weapon through the wormhole to destroy the Hive.

Boris the Animal escapes from his prison on the Moon, and vows to get revenge on K who shot his arm during the confrontation in 1969 that lead to the criminal' arrest. To that end, Boris acquires a time-travel device and jumps back to 1969 to kill K and prevent his arrestation. At the same time, J discovers that the world has changed around him, as K has disappeared, and nobody seems to know him, except a few people who remember him from before his death in 1969. J then acquires the same kind of time-travel device and jumps back a day before Boris is presumed to arrive. There he is arrested by the young K, who partially believes J's story of time travel. As J knows Boris' victims in the few days before the death of K, they meet Griffin, an alien able to see all possible futures who is in possesion of the ArcNet, a device deployed by K in J's original reality's 1969, that prevented Boris' species from invading Earth forty years later (as is happening in the alternate reality). Boris attempts to kill Griffin and steal the ArcNet, but fails thanks to J and young K; Griffin gives young K the ArcNet and tells him to place it at the top of the Apollo mission rocket's that is due to take off a few hours later. J and young K fly to Cape Canaveral with giant jetpacks and manage to convice the security officer in charge of the security that their mission is not sabotage. Young K confronts young Boris on top of the lauch tower, while J faces old Boris and manages to trow him down the tower. In the end young K succeeds in putting the ArcNet onto the rocket and it gets deployed as the rocket leaves the atmosphere. On the ground, young Boris reappears and kills the security officer, before being killed by young K. K discovers that the man had a young son, who turns out to be J as a child. Old J witnesses young K erasing his memory, but leaving him with the idea that his dad was a hero. J then travels back to his own reality, and finally knows grumpy old K's secret.

Twenty-five years ealier, MiB agent K has refused to help Queen Lauraana and keep the Light of Zartha on Earth; the treasure was sent back, preventing at the same time Serleena to put her tentacles on it. Now K has left the agency and works at a post office. But Serleena is back on Earth and is looking for the Light of Zartha, and K is the only one who knows where it is. J therefore de-neutralizes K and allows him to recover his memory, but the latter had neutralized his memories of the Light of Zartha twenty-five years ago and cannot remember, he only left a set of clues for himself. Meanwhile, Serleena had killed the owner of a pizza shop (that happens to be related to the clues leading to the Light of Zartha) and J didn't want to neutralize his employee, Laura. The latter therefore tags along with J and K. Serleena then invests MiB headquarters, that is therefore locked down, J and K are on their own. Serleena finally concludes that the Light is in Laura's bracelet, but after defeating Serleena, K reveals that the Light is still on Earth, that Laura *is* the Light of Zartha, and that she has to leave Earth before midnight or the planet will be destroyed. K also hints that Laura could be his and Lauraana's daughter.
